Summary

Retroviruses have evolved effective strategies to evade the host immune response, such as high variability and latent infection. In addition, primate lentiviruses, such as HIV-1, have acquired several “accessory” genes that antagonize antiviral host restriction factors and facilitate viral immune evasion, thereby allowing continuous and efficient viral replication despite apparently strong innate and acquired immune responses. Here, I summarize some of our current knowledge on the acquisition and function of the viral vif, vpr, vpu, and nef genes, with a particular focus on the evolution and specific properties of pandemic HIV-1 strains that may contribute to their efficient spread and high virulence.

In vitro studies have shown that the host cytidine deaminase APOBEC3G causes lethal hypermutation in human immunodeficiency virus type 1 reverse transcripts unless its incorporation into virions is blocked by Vif. By examining stably archived sequences in resting CD4+ T cells, we show that hypermutation occurs in most if not all infected individuals. Hypermutated sequences comprised >9% of archived species in resting CD4+ T cells but were not found in plasma virus. Mutations occurred in predicted contexts, with notable hotspots. Thus, defects in Vif function in vivo give rise to hypermutated viral genomes that can be integrated but do not produce progeny viruses.

Abstrac t(Suomennosta)

  • HIV-1 virus tarvitsee tehokkaaseen infektiivisyyteen viruksen infektiivisystekijän Vif.
  • Vif tekijää vastustava solun puolustus on eräs proeiiniperhe APOBEC: APOBEC-3G, solun sytosiinideaminaasi, lyhennys niistä on A3G ja A3F.

The HIV-1 viral infectivity factor (Vif) is required for productive infection of non-permissive cells, including most natural HIV-1 targets, where it counteracts the antiviral activities of the cellular cytosine deaminases APOBEC-3G (A3G) and A3F.

Vif is a multimeric protein and the conserved proline-rich domain (161)PPLP(164) regulating Vif oligomerization is crucial for its function and viral infectivity.

  • Tutkijat tekivät tutkimusta oligomerisaatiosta mutaation avulla, missä proliinin kohdalle asetettiin alaniini A. Koeputkessa he havaitsivat että normaali proliinipitoinen Vif muodosti 5- 9 proteiinin oligomeerejä ja alaniinipitoinen vain dimeerejä(2 kpl) tai trimeerejä (3 kpl proteiineja).

Here, we expressed and purified wild-type Vif and a mutant protein in which alanines were substituted for the proline residues of the (161)PPLP(164) domain. Using dynamic light scattering, circular dichroism and fluorescence spectroscopy, we established the impact of these mutations on Vif oligomerization, secondary structure content and nucleic acids binding properties. In vitro, wild-type Vif formed oligomers of five to nine proteins, while Vif AALA formed dimers and/or trimers.

Up to 40% of the unbound wild-type Vif protein appeared to be unfolded, but binding to the HIV-1 TAR apical loop promoted formation of β-sheets.

Interestingly, alanine substitutions did not significantly affect the secondary structure of Vif, but they diminished its binding affinity and specificity for nucleic acids.

  • Tutkimuksessa (dynamic light scattering) Vif oligomerisaatio ja laskostumista edistävien nukleiinihappojen kanssa kansas tapahtuva vuorovaikutus suosivat suurimolekulaaristen kompleksien muodostumista.

Dynamic light scattering showed that Vif oligomerization, and interaction with folding-promoting nucleic acids, favor formation of high molecular mass complexes.

These properties could be important for Vif functions involving RNAs.

APOBEC-3G Wikipediassa

DNA editing enzyme APOBEC-3G (APOBEC-3G) also known as APOBEC-related cytidine deaminase (ARCD) is a human enzyme encoded by the APOBEC3G gene that belongs to the APOBEC superfamily of proteins.[1] APOBEC-3G interferes with the replication of HIV and other retroviruses. This family of proteins has been suggested to play an important role in innate anti-viral immunity.[2]
APOBEC3G and other proteins in the same family are able to act as Activation-Induced (Cytidine) Deaminases (AID). These proteins are able to induce numerous deoxycytidine to deoxyuridine mutations in the first strand negative strand of the HIV DNA primarily expressed as complementary DNA (cDNA). The hypermutation ultimately destroys the coding and replicative capacity of the virus, resulting in many inviable virions. Lentiviruses such as HIV have evolved the Viral infectivity factor (Vif) protein in order to counteract this effect. Vif interacts with APOBEC3G and triggers the ubiquitination and degradation of APOBEC3G via the proteasomal pathway.[3] APOBEC3G has a much weaker antiviral effect when its active site has been mutated to the point that the protein can no longer mutate retroviral DNA.[4]
It was first identified in 2002 as a cellular factor able to restrict replication of HIV-1 lacking the viral accessory protein Vif. Soon after, it was shown that APOBEC3G belonged to a family of proteins grouped together due to their homology with the cytidine deaminase APOBEC1.

Abstract ( suomennosta)

Personalized medicine is a high priority for the future of health care.

Individualisoitu lääkitys on ensisijaista tulevaisuuden terveydenhoidossa.

The idea of tailoring an individual's wellness plan to their unique genetic code is one which we hope to realize through the use of pharmacogenomics.

Aate räätälöidä kokoon yksilöllisen hyvinvoinnin suunnitelma ottamalla huomioon henkilön geneettinen koodisto on seikka, joka voi toteutua farmakogenomiikkaa hyödyntämisellä.

There have been examples of tremendous success in pharmacogenomic associations however there are many such examples in which only a small proportion of trait variance has been explained by the genetic variation.

On esimerkkejä tavattoman onnistuneista farmakogenomisista assosiaatioista, vaikka on paljon sellaisiakin esimerkkejä, missä vain pieni osa piirteitten variaatiosta selittyy geneettisestä muuntelusta käsin.

Although the increased use of GWAS could help explain more of this variation, it is likely that a significant proportion of the genetic architecture of these pharmacogenomic traits are due to complex genetic effects such as epistasis, also known as gene-gene interactions, as well as gene-drug interactions.

Vaikka GWAS:in genomisen scanningtekniikan lisääntyvä käyttö voisikin auttaa selittämään enemmän tätä muuntelua, on todennäköistä että merkittävä osa näitten farmakogeneettisten piirteiden geeniarkkitehtuurista johtuu monimutkaisista geneettisistä vaikutuksista kuten epistaasista mikä tunnetaan myös geeni-geeni-interaktiona ja myös geeni-lääkeaine interaktiona.

In this study, we utilize the Biofilter software package to look for candidate epistasis contributing to risk for virologic failure with efavirenz-containing antiretroviral therapy (ART) regimens in treatment-naïve participants of AIDS Clinical Trials Group (ACTG) randomized clinical trials.

A total of 904 individuals from three ACTG trials with data on efavirenz treatment are analyzed after race-stratification into white, black, and Hispanic ethnic groups. Biofilter was run considering 245 candidate ADME (absorption, distribution, metabolism, and excretion) genes and using database knowledge of gene and protein interaction networks to produce approximately 2 million SNP-SNP interaction models within each ethnic group. These models were evaluated within the PLATO software package using pair wise logistic regression models.

Although no interaction model remained significant after correction for multiple comparisons, an interaction between SNPs in the TAP1 and ABCC9 genes was one of the top models before correction.

TAP1 proteiini vastaa antigeenin intrasellulaarisesta kuljetuksesta MHC I luokan molekyyleille, kun taas ABCC9 koodaa kuljettajaproteiinia, joka on osa ABC-kuljettajien alaperheestä, mikä liittyy monilääkeresistenssiin.

The TAP1 protein is responsible for intracellular transport of antigen to MHC class I molecules, while ABCC9 codes for a transporter which is part of the subfamily of ABC transporters associated with multi-drug resistance.

Tutkimus osoittaa Biofilterimenetelmän käyttökelpoisuutta etsittäessä geeni-geeni-interaktioita laaja-alaisissa genomisissa tietue-seteissä. vaikka tarvitaan toistamista isossa kohortissa, jotta voi varmistaa tämän erityisen TAP1-ABCC9 löydön arvon.

This study demonstrates the utility of the Biofilter method to prioritize the search for gene-gene interactions in large-scale genomic datasets, although replication in a larger cohort is required to confirm the validity of this particular TAP1-ABCC9 finding.

jatkoa 9. Solunsisäisestä immuniteetista

9 Solunsisäinen immuniteetti_ Intracellular immunity

Tavoitteena on koettaa estää viruksen geneettisen materiaalin integroituminen isäntäsolun genomiin.

9.1. Several themes emerge from these cell-intrinsic blocks to retroviral replication.

First, the inhibition is broad.

Thus, not only are retroviruses targeted, but other viruses as well, from HBV and alphaviruses to some mobile genetic elements, which once were viruses themselves.

Second, multiple steps in the replicative cycles of these viruses are inhibited, most likely because each mechanism is not completely effective. This finding might reflect small differences between extracellular pathogens and normal cellular homeostatic mechanisms.

Alternatively, it might reflect the vast spectrum of different pathogens, all of which must be targeted and destroyed. For retroviruses, the challenge is increased because of their rapid rate of mutations and their quick adaptation to the host.

Third, these intracellular blocks are more pronounced and effective in zoonotic infections, where the virus jumps species.

Finally, this inhibition is rapid and targets predominantly early steps in the replicative cycles of these viruses. Thus, it tries to prevent the integration of the viral genetic material into the host genome.

Whether these inhibitors accomplish this task by targeting viral structures or genetic material to an endosome, exosome or proteasome, the end results are the same, i.e. the elimination of the virus.

In this scenario, the outcome depends on the effectiveness of cellular proteins versus the protective armor of the virus.

9.2. Given these observations, one of the simplest new therapeutic interventions could be simply to increase intracellular levels of these antiviral proteins, e.g. TRIM5α, APOBEC proteins, ZAP and/or TASK-1.

Thus, if we only understood their normal regulation, it is possible that we could augment their amounts and activities during active infections.

Of course, as we do not know their other functions in cells, there are also many potential concerns.

For example, would increased levels of APOBEC3G cause editing of genomic DNA during replication, thus facilitating oncogenic transformation?

Likewise, would increased amounts of ZAP target critical cellular transcripts for accelerated degradation?

Alternatively, one could try to block interactions between Vif and APOBEC proteins and TASK-1 and Vpu.

Possibly, by studying their structures, one could design inhibitors for their protein-protein interactions.

Moreover, all these processes can also be targeted by gene therapy, by introducing into cells their counterparts from different species and/or by changing binding surfaces of the host proteins so that they no longer interact with Vif or Vpu, for example.

If not practical clinically, such genetic manipulation would yield important clues as to which restriction should be targeted by other therapeutic means.

jatkoa 8. Muita antivirusgeenejä solunsisäisessä immuniteetissä

8 Muita antiviraaleja geenejä solunsisäisessä immuniteetissa_

Other antiviral genes that contribute to intracellular immunity

8.1. Besides these predominant blocks to viral replication in cells, additional barriers have been described at levels of transcription and RNA stability, as well as assembly of progeny virions. However, since they do not block the integration of proviruses into the host genome, they play lesser roles in intracellular immunity.

First, Murr1 blocks the activation of NF-κB in resting cells and thus the induction of HIV-1 replication .

Second, a sophisticated genetic screen looking for cells that survive attack by MuLV bearing the thymidine kinase (tk) gene (which would otherwise succumb to trifluorothymidine that is phosphorylated by tk) revealed the Zn++-finger antiviral protein ZAP that degrades rapidly MLV transcripts.

ZAP binds a specific sequence at the 3' end of viral, but not cellular, transcripts and leads to their rapid degradation in the exosome.

This mechanism appears analogous to tristetraprolin, which binds AU-rich RNA species (e.g. those coding for cytokine genes) and targets them for rapid degradation in the cytoplasm. Apparently, not only are retroviral transcripts targeted by ZAP, but it destroys Ross River, Semliki, Sindbis and Venezualan equine encephalitis viruses, all of which belong to the alphavirus family .

Although ZAP is extremely efficient againt alphaviruses and MuLV, it is not clear what role, if any, it plays against primate retroviruses.

8.2. TASK-1 kaliumkanava ja Vpu

Viime vaiheen intrasellulaarinen immuniteetti kohdistuu uusien virusten kokoamisvaiheeseen (assembly, release of progeny virions).

HIV-1 on oppinut evolutionaalisesti koodaamaan tähänkin tarpeeseensa erästä virusproteiinia u (Vpu), mikä kiihdyttää uusien virionien vapautumista infektoituneesta solusta.

Niitten väliset heterokaryonit ylläpitävät non-permissiivistä fenotyyppiä, mikä on dominantti. Joten Vpu:n on vastavaikutettava johonkin dominanttiin virukselle negatiiviseen solutekijään, jonka identiteetti jää määriteltäväksi.

8.2. The final level of intracellular immunity deals with viral assembly and release.

Again, HIV-1 encodes another accessory viral protein u (Vpu), which facilitates the release of progeny virions from infected cells.

Thus, analogous to the situation with Vif, some cells are "permissive" and others are "non-permissive" for viral replication in the absence of Vpu. Heterokaryons between them maintain the non-permissive phenotype, which is dominant. Thus, Vpu must counteract some dominant negative cellular factor, whose identity remains to be determined.

Of interest, recent work suggests that Vpu counteracts the two-pore K+ (K2P) channel TASK-1, which inhibits the release of many viruses by an unknown mechanism, possibly by changing membrane fluidity. Vpu also facilitates the release of other retroviruses. By mimicking a natural component of TASK-1, Vpu is incorporated into the channel, where it acts as a dominant negative effector.

Vpu also binds βTRCP, an E3 ubiquitin ligase, which could accelerate the degradation of TASK-1 in the proteasome . Thus, it is possible that levels and/or polymorphisms of TASK-1 are mostly responsible for this block in the assembly and release of progeny virions. However, additional experiments are required to make this connection and/or to reveal additional players in this last step of the viral replicative cycle in cells.
